I believe if you mount your boot partition to a mountpoint on your new
root partition - i.e., mount it as /spare/boot, that might address the
problem.  I have always done the chroot part manually; e.g.,

chroot /spare /sbin/lilo

rather than using the -r parm with lilo, as you may not be seeing certain

  Alternatively, you can directly use /sbin/lilo instead of chroot. The
  -r option of lilo actually does chroot.  It is very strongly recom.
  mended that you use chroot, instead of lilo -r, as it is more conve.
  nient and can catch errors more easily.
